Then i realized I forgot to put in something in, so I tried to open it in the PS3 ff editor and it said "This is NOT a Ps3 fastfile." So converted it to ps3 and it opened but it was all weird.

It was different though. In the beginning is was normal. Then after I edited it and downloaded it, it looked like that..

No that is not normal. A modified patch has renamed .GSC's. From reading, you said you downloaded the patch from the PS3 FF Editor. When you did that, it probably replaced your modified version. Whenever you edit a patch you:
1) Edit it to your liking
2) Press Save GSC
3) Press File
4) Press Save As
5) Save it wherever you wish.
