Your patches/installs, game-saves, PSN games, apps(homebrew or otherwise) and games in the "dev_hdd0/GAMES/" folder will all transfer, however none of them will be usable on 3.61 w/ the exception of the patches/installs & game-saves.

You can delete everything that you transfer with the exception of backup games in the "dev_hdd0/GAMES/" directory. This is the one major downside to data transferring as not only does transferring take a long time when you have backups but you also can't delete them on the receiving PS3 w/o doing a full format, which of course also wipes out anything else you transferred such as modified patches etc.
