This are 2 saves, one save got 1 collectible missing and the other save got all trophies unlocked.
I recommend you to play this with Dualshock, it is more fun with move controllers but also way harder. Make sure that left stick movement is enabled in the settings
For collectible, choose mission select on main menu -> Phobos Lab -> Watch the location at 4:38 in the video and collect it (You have to kill few enemies and interact with computer until the door opens where the collectible is)
