Note: The only two tasks I have not does are Majima's side racket and the Extra Hard mode. This is a good base to start a NG+.

You can pop some trophies by performing actions related to them, but it's still not 100% complete. It's a finished story you can use for a NG+.

Story ones only pop when you perform the action, I think. If not, I only missed one story-specific trophy.
