Sorry to hear that but that has nothing to do with this tool. I havnt had issues playing BF3 using modded eboots or rtm tools. What are you doing exactly when modding the game?

I load the eboot.elf then i tic the options i want and i write the eboot thats it

Thats correct if dont correctly the tool will compile a " EBOOT.BIN " once completed
