You are having the same issues that I did. I posted what to do here to sort this. Shaka's saves are fine.
So for any other people having issues with resigning the saves and changing them from US > EU I got it all to work this morning after having the issue of the screen just sticking before the menu when the little cassette stops spinning. I only used the 1-800-GODDAMN A+ save from SHAKA and when using it after completing the first scene "down under" I got "1-800-GODDAMN" and upon killing my first enemy I got "A BOX FULL OF SHARP OBJECTS". Then I changed it to hard mode on the same save and completed "APOCALYPSE" and then got "1-800-GETHELP" *it took a while to pop*.
I used bruteforce and made sure that the games config file had the entry for US & EU HM2 separate (I had them together before and think that was the issue) so it should look like this

Then I just resigned like normal, loaded them onto the ps3 and made sure I had no save data already on the PS3 for HM2 and I disabled the internet connection because I thought maybe it was fucking up because of the cross save sync or something. The "GENOCIDE" trophy worked a treat also.
I know this is a very long winded message haha but should hopefully sort any issues for people having problems like I did.
