Should work as long as you resign it with Save Wizard. Be aware that for Legend Difficulty, you'll need to have already made a save file on Legend Difficulty. Easiest way is after you've beaten it once, start a new game, skip past cutscenes then save at the earliest opportunity. Others have just beaten it twice on Legend Difficulty, making sure to save the Clear Data in between. Either way, keep the profile data that preserves the fact that you've saved on Legend.
For Climax Battles, you'll still have to do the very last one. The save for that is the profile save, which is save 99. I have some tips on the page before this one on how to get through that battle in a mostly safe manner.

It's partly tied to the profile save. If you did it twice, did you save after the first time, the "clear game data" save? That would record, on the profile save, the fact that the game was beaten once. And then the second time around it should have worked. If you didn't, or if you overwrote your profile save in between, then you'd have to do it again.
Easiest way is this way, if you've already beaten the game at least once: Start a new game on Legend difficulty. Skip past all cutscenes. Make a save as soon as you can, which should be very fast after skipping those scenes (if you're not familiar with the game, you save at payphones). This records, to the profile, the fact that you're "allowed" to beat it on Legend difficulty. There are other ways I'm sure but I know this one works. Then load up this save. Beat it. Voila. Beating it twice on Legend difficulty should also work, you'd just need to keep that save in between and make sure the profile save records progress.
